About 80% of the time the game crashes on clicking the "Ok" button in the AI setup. The other 20% of the time it works fine. I haven't tried online yet.

Thanks for YGOPro Mac! I couldn't stop grinning when I found out.
EDIT: Here's what I've found after some testing:
The following may not be the case on other systems, I'm using 10.8.5 on a fairly powerful MacPook Pro.
- Audio
- All audio files (both *.wav and *.ogg) are good
- In-game music (song.ogg, song-advantage.ogg, song-disadvantage.ogg) doesn't play
- Other music (rockpaperscissors.ogg, deck.ogg, menu.ogg) works
- The activation sound effect (activate.wav) doesn't play
- AI Duels
- Works every time unless the Deck Editor was opened, in which case it always crashes on hitting "Ok" in the AI setup
- Entering other menus does not cause a problem, just the deck editor
- Consecutive AI duels work with no problems
- The game doesn't crash during an AI duel; in other words, just make it past "Ok" for happy deck-testing
- Visual
- Although back in the Wine version setting use_d3d=1 helped, now it causes weird graphics problems
