Will it back to the deck? or cause its own effect "unaffected by other spell and trap cards effect", Vennominaga will remain on the field?

It tells you this on the ruling page for A Wild Monster appears.
If "Vennominaga the Deity of Poisonous Snakes" is Special Summoned by the effect of "A Wild Monster Appears!", since the "also shuffle it into the Deck during your opponent's next End Phase" effect is applied when it is Special Summoned, it is not affected by the "This card cannot be targeted by, and is unaffected by, Spell/Trap effects and other Effect Monsters' effects." effect. "Vennominaga the Deity of Poisonous Snakes" is shuffled into the Deck during your opponent's next End Phase.
