My friend downloaded V3 on his computer, and it crashed when he clicked on Deck Edit. Apparently, Deck Edit works when using the AI program. However, on both versions, when attempting to duel, it crashes. He has tried both use_d3d and use_skin on both 0 and 1.

What do you mean by using the AI program?

My first suggestion would be to try and run it as an Admin.

Secondly if that does not work delete YgoPro and download a fresh full version to see if it was a corruption in the download or extract process.
